We've done quite a bit of accessibility testing with Moodle. One of the problems we ran into was with the course format. To solve this we created our own course format that was more accessible. We are running 1.9.9, but we've looked at 2.0 some too. In 2.0 they have changed some of their course formats to be more accessible. They have also changed their HTML editor to use TinyMCE, which I believe is more accessible. There are some new AJAX features in the interface in 2.0 that will probably introduce new accessibility problems.
